Cubase MIDI Offset

I've recently set up my Pulsar 2 with Scope 4.0 on a new i7 PC.
Everything has been fine, until the last few sessions. I've found that any midi signals going via the Pulsar to the Sequencer are being offset in the sequencer by a few seconds.
The only way I can find to get them back into the right place is the "use system timer" setting. But I know from past experience that this settings causes jitter and irregular results.
Has anyone else had this? Is there anything else I can do?
FYI my MAudio Midisport 2x2 works perfectly
